Both are clean, non-toxic, non-reactive choices — the right pick depends on how you'll use them. Glass lets you see what's inside, goes in the microwave, and is great for reheating and home storage. Its downsides are weight and breakability: it's heavy in a bag and can shatter if dropped.

Stainless steel is the more rugged option — it won't break when dropped, weighs less, and is ideal for packing lunches, kids, travel, and anywhere glass would be risky. The tradeoffs are that you can't see inside and it can't go in the microwave. Many people use both: glass at home for reheating, steel for on-the-go and kids.
